Its creates a very high mountain, which is around POI when I place it on the playfield. So Filler blocks become water, and Iron, and glass blocks become mountains.

Did you use the clearpivot command on the blueprints? In case you didn't yet. Use console command: prefabinfo 'Name of Blueprint' -clearpivot (Include the single quotes) Then spawn your blueprint, and then resave it. Then try it out in your scenario again and see if that fixes it.
Thank you, I'll test tomorrow. I don't know about clear pivot, but I'll paste what you wrote in the console.
Glad it worked! Remember you'll need to use this command on pretty much every POI blueprint that you make. It's even a good idea to use it for player ships too since it will properly set the center of them.
Note that this "issue" happens when you remove large parts of the bp or extend it to either sides while removing or moving the core.
