Mining under a base is just as valid a way into one than flying over it and using creative vehicles you didn't make yourself! Its a function of the game that can be expanded on, Why I love this game is that you have so many things to do and digging is one Ive loved since LiF! They just need to add some mine fields to make it more interesting and eventful.
Tbh, it is better to prevent it by other means, instead of just blocking the ground. You need challenge for players, not indestructible terrain, irght? Editing the POI's is a lot more logical. There are different solutions: 1. Add more armor layers from below and sides. 2. Add tunnels around the POI with security turrets looking outside. 3. Add special spawners undergorund with worms or dogs, or just ordinary soldiers etc.
Simply switch your design paradigm. Most POIs are designed like your classic D&D dungeons. There's a clear "start" at the top or front and then the "goal" (core, rare loot, objective etc.) is put at the bottom or back, and in-between you have several levels of progressively increasing obstacles. As you correctly say this breaks down when the players have the option to tunnel down and go directly to the "goal". So don't use it. Instead, design the POI in "concentric layers" where the outermost layer is the start and the goal is in the innermost middle. The player can now enter from whatever direction he wants, including from beneath, and he still has to work his way through the layers to that inner sanctum in the middle of the POI.
