Right, if the guns are recessed (even with or behind the rest of the ship), the projectiles coming out don't have time to get out of the way, and hit whatever is to the side. Make them stick out the front a bit, and you won't have the problem.

I've heard of Bugs before where using 3rd Person + Window Blocks being in certain places would cause problems with the Targeting AI... unsure if this could be such kinds of Bugs. Are ya able to Screenie or Vid the problem? Especially the Creation in question?

I will put a vid together and get some clear detail as to what I am experiencing.... What Tyrax defined in his last comment better outlines what I am on about, but in first-person.... and the cockpit I would be occupying, instead of a window block....
