I have an existing saved game from a recent version where this occurred. The starter planet was a Swamp world; is that perhaps the only planet type where this occurs? It's likely a flaw in the playfield's placement rules for that POI.
The starter planet was an arid one. And yes, when I look in the console, there are often missing parameters involving playfields. But I didn't looked deeper. I'm currently modding some ecf files, but not the playfield ones. And this was on a clear full legit play without any modded files.
I didn't mean to suggest that modding plays a role in this. If anything it's possible that careful modding of the affected playfields might be able to resolve it. I suspect that the rules governing where the Sanctuary is allowed to be placed now have a flaw in them, introduced accidentally in one of the last few patches. The terrain is procedural and different with every game, so the rules exist as an attempt to prevent just this sort of poor placement from happening. More specifically, it seems the rules are now allowing the POI to be placed below the planet's "water table", resulting in this awkward submersed state. Comparing those rules for this POI from earlier versions with the current state might reveal this flaw.
What are you talking about ? The "glitch" resolves upon a reload, and visual only. There is no "water table" in Empyrion : we can dig holes anywhere on land and get all the way to the lava layer, no "underground" water like in other games.
In my first encounter with Polaris I figured it was just that they were Aquatic or enjoyed wading, but in later gamestarts (yeah, I can't play a dead guy!) I realised it was a bug/glitch, but as with most oddities in near any game I simply walk on by and get on with my stuff.

I'm supposed to go to the tomb, but like me, the city was under water... but since the game knows that the tomb is not under water, I had graphic glitches and the worst thing was... hm.. Do you remember the seed and starter world? Hard to say if it is fixed as in 1.8 the playfield will look different on the "story world".
