I don't believe there is a way to currently. Even admin factioned NPCs can be shot and killed. The bases themselves can be made indestructible...

Yup known issue I've submitted a bug report on. As a workaround you have to copy the trader file from the scenario over into the configuration...
That's a slightly modified version of the default starter moon so it shouldn't cause any map issues and I just tested the scenario the other day...
