The base still has oxygen so this is purely graphical, as with the previous version of this bug. Basically this. Removing water from structures (bases or vessels) is not currently possible in game but is something the team wants to do at some point (No ETA for this). For now you need to move the structure further away from the water to avoid what you are showing. & also the water "Wall" players can find underground when near the water edges (inside terrain) is deliberate otherwise the water will be found everywhere under neath terrain. Afaik until "realtime fluid flow" can be achieved this will remain this way (No ETA for when this will be possible).
